The premise is simple: many episodes of SG-1 reference a past or future mission. The most famous of these, I think, is the mission referenced in Emancipation to P3X-595 where Sam "drank that stuff that made you take off..." and the final frame of The Enemy Within, which ends with the team striding through the Stargate for their first mission together.
Other examples:
Establishing the base on Hanka, before Nirrti unleashed the plague in Singularity.
Missions to help the Enkarans, since Scorched Earth begins with the people settled in their new home.
The first mission to Juna, before Cronus showed up in Double Jeopardy.
Missions to establish peaceful relations with the Unas after The First Ones but before Beast Burden.
Followup to Beneath the Surface, getting the brainwashed victims moved to a safer, warmer planet.
Teal'c's adventures off-world during Solitudes, trying to find Sam and Jack.
All these popped into my brain after two or three minutes of glancing over a list of episodes. There must be many, many more, and they don't necessarily have to be SG-1 (how many times did Reynolds take his team to Thilana's planet?). So I would like to invite you all to comment here with your suggestions. The format of my examples above would be just fine. Include the name of the episode or an obvious plot line - "what happened to Sam and Jack and Teal'c while they were stuck off-world until they got the Stargate back up" is a good reference to Small Victories, but "that ep where Jack fires his P-90" won't be much help. ;) I'll go through the comments and collate them over the next several days and we'll see what we can come up with!

The idea is to come up with a mission (preferably through the Gate, although that's not an absolute necessity) that is implied by dialogue or events in canon. There will certainly be an elaborate listing (I've edited the entry to include what's been suggested so far), so that would help. In-depth knowledge of all the eps is not required. :)
I'm not sure I understand your question regarding arcs, though. Certainly, there are several episodes which are connected. What are you asking, exactly?

The Sentinel (S5e20) – Major Benton / SG-9's mission to P2A-018 / Latona and its prequel:
HAMMOND: One of several planets visited by the NID while running their offworld program. O'NEILL: Right. HAMMOND: Major Benton has spent several months trying to negotiate access to the defensive weapon they call the Sentinel. It's supposed to be capable of defending their entire planet. (This also implies that the SGC was trying to revisit every planet the NID had been to, IMO)

O’Neill and Teal’c were trying to broker a truce between some rival Jaffa, and basically everything went to hell in a hand basket, and he’s trapped off-world." Only Sam escapes being off somewhere on a mission, and her consolation prize is ... Jay Felger.
Birthright (S7e10) – SG-1 goes to P3X-955 to rendezvous with a Jaffa insurgent (RYK'L: I am Ryk'l, of the Goa'uld Moloc.) and get hijacked by the Hak'tyl, so the initial mission is one of the implied ones.
Evolution Part I (S7e11) – Teal'c and Bra'tac's Hammond-sanctioned mission to the world where two Goa'uld, Ramius and Tilgrath (!!), are meeting to discuss an alliance. (SPOILER: It doesn't end well for the snakes.)
Grace (S7e13) – Sam is on a mission when the Prometheus runs into the Plot Device Aliens. (She's apparently helping Prometheus limp home after the events of "Memento" (S6e20). This makes my Continuity Brain hurt.

(No, seriously, this ep implies several months' worth of stuff going on in the background, as well as Sam being away from SG-1 for an extended period.) Heroes (S7e17) – Implied missions: 1. "The mask fragment [Daniel] collected from P3X-298. It was carbon-dated to match the predynastic period of Egypt here on Earth." 2. P2X-787 visited by SG-13 under the command of Colonel Dave Dixon, where the team encountered a form of life that was similar in appearance to an ultrasound picture of Senior Airman Simon Wells' baby -- or so Dixon says.
